I would guess that Kubel is still the number 1 DH and that Thome will be used when someone needs a break and as a power hitting pinch hitter.

Yup. Whenever Kubel is in LF, Thome should DH.

Target Field is configured diffeently than the Metrodump was, Thome will be hitting bombs toward Red Wing.

Nope, Target Field faces Northeast (from home plate to center field) like baseball parks are supposed to...at least the outdoor ones.
