The puck went out of play with 3.9 seconds left on the clock, two seconds ran off the clock. This was the right decision.

That part I understand. However, then they dropped the puck on the face off and stopped play for some reason, false start maybe, and went back and added time to the game clock and changed the penalty time back to 2 minutes. This happens all the time throughout the game and curious why they don't add the time back, why when there was 3.9 seconds left vs 10 minutes?

Oh, ok. We're talking about two different plays. Yes, that was a false start as the puck was dropped right as the referee blew the whistle.
